    MIT J-WAFS announces 2022 seed grant recipients

    The Abdul Latif Jameel Water and Food Systems Lab (J-WAFS) at MIT has awarded eight MIT principal investigators with 2022 J-WAFS seed grants. The grants support innovative MIT research that has the potential to have significant impact on water- and food-related challenges.

    The only program at MIT that is dedicated to water- and food-related research, J-WAFS has offered seed grant funding to MIT principal investigators and their teams for the past eight years. The grants provide up to $75,000 per year, overhead-free, for two years to support new, early-stage research in areas such as water and food security, safety, supply, and sustainability. Past projects have spanned many diverse disciplines, including engineering, science, technology, and business innovation, as well as social science and economics, architecture, and urban planning. 

    Seven new projects led by eight researchers will be supported this year. With funding going to four different MIT departments, the projects address a range of challenges by employing advanced materials, technology innovations, and new approaches to resource management. The new projects aim to remove harmful chemicals from water sources, develop drought monitoring systems for farmers, improve management of the shellfish industry, optimize water purification materials, and more.

    “Climate change, the pandemic, and most recently the war in Ukraine have exacerbated and put a spotlight on the serious challenges facing global water and food systems,” says J-WAFS director John H. Lienhard. He adds, “The proposals chosen this year have the potential to create measurable, real-world impacts in both the water and food sectors.”  

    The 2022 J-WAFS seed grant researchers and their projects are:

    Gang Chen, the Carl Richard Soderberg Professor of Power Engineering in MIT’s Department of Mechanical Engineering, is using sunlight to desalinate water. The use of solar energy for desalination is not a new idea, particularly solar thermal evaporation methods. However, the solar thermal evaporation process has an overall low efficiency because it relies on breaking hydrogen bonds among individual water molecules, which is very energy-intensive. Chen and his lab recently discovered a photomolecular effect that dramatically lowers the energy required for desalination. 

    The bonds among water molecules inside a water cluster in liquid water are mostly hydrogen bonds. Chen discovered that a photon with energy larger than the bonding energy between the water cluster and the remaining water liquids can cleave off the water cluster at the water-air interface, colliding with air molecules and disintegrating into 60 or even more individual water molecules. This effect has the potential to significantly boost clean water production via new desalination technology that produces a photomolecular evaporation rate that exceeds pure solar thermal evaporation by at least ten-fold. 

    John E. Fernández is the director of the MIT Environmental Solutions Initiative (ESI) and a professor in the Department of Architecture, and also affiliated with the Department of Urban Studies and Planning. Fernández is working with Scott D. Odell, a postdoc in the ESI, to better understand the impacts of mining and climate change in water-stressed regions of Chile.

    The country of Chile is one of the world’s largest exporters of both agricultural and mineral products; however, little research has been done on climate change effects at the intersection of these two sectors. Fernández and Odell will explore how desalination is being deployed by the mining industry to relieve pressure on continental water supplies in Chile, and with what effect. They will also research how climate change and mining intersect to affect Andean glaciers and agricultural communities dependent upon them. The researchers intend for this work to inform policies to reduce social and environmental harms from mining, desalination, and climate change.

    Ariel L. Furst is the Raymond (1921) and Helen St. Laurent Career Development Professor of Chemical Engineering at MIT. Her 2022 J-WAFS seed grant project seeks to effectively remove dangerous and long-lasting chemicals from water supplies and other environmental areas. 

    Perfluorooctanoic acid (PFOA), a component of Teflon, is a member of a group of chemicals known as per- and polyfluoroalkyl substances (PFAS). These human-made chemicals have been extensively used in consumer products like nonstick cooking pans. Exceptionally high levels of PFOA have been measured in water sources near manufacturing sites, which is problematic as these chemicals do not readily degrade in our bodies or the environment. The majority of humans have detectable levels of PFAS in their blood, which can lead to significant health issues including cancer, liver damage, and thyroid effects, as well as developmental effects in infants. Current remediation methods are limited to inefficient capture and are mostly confined to laboratory settings. Furst’s proposed method utilizes low-energy, scaffolded enzyme materials to move beyond simple capture to degrade these hazardous pollutants.

    Heather J. Kulik is an associate professor in the Department of Chemical Engineering at MIT who is developing novel computational strategies to identify optimal materials for purifying water. Water treatment requires purification by selectively separating small ions from water. However, human-made, scalable materials for water purification and desalination are often not stable in typical operating conditions and lack precision pores for good separation. 

    Metal-organic frameworks (MOFs) are promising materials for water purification because their pores can be tailored to have precise shapes and chemical makeup for selective ion affinity. Yet few MOFs have been assessed for their properties relevant to water purification. Kulik plans to use virtual high-throughput screening accelerated by machine learning models and molecular simulation to accelerate discovery of MOFs. Specifically, Kulik will be looking for MOFs with ultra-stable structures in water that do not break down at certain temperatures. 

    Gregory C. Rutledge is the Lammot du Pont Professor of Chemical Engineering at MIT. He is leading a project that will explore how to better separate oils from water. This is an important problem to solve given that industry-generated oil-contaminated water is a major source of pollution to the environment.

    Emulsified oils are particularly challenging to remove from water due to their small droplet sizes and long settling times. Microfiltration is an attractive technology for the removal of emulsified oils, but its major drawback is fouling, or the accumulation of unwanted material on solid surfaces. Rutledge will examine the mechanism of separation behind liquid-infused membranes (LIMs) in which an infused liquid coats the surface and pores of the membrane, preventing fouling. Robustness of the LIM technology for removal of different types of emulsified oils and oil mixtures will be evaluated. César Terrer is an assistant professor in the Department of Civil and Environmental Engineering whose J-WAFS project seeks to answer the question: How can satellite images be used to provide a high-resolution drought monitoring system for farmers? 

    Drought is recognized as one of the world’s most pressing issues, with direct impacts on vegetation that threaten water resources and food production globally. However, assessing and monitoring the impact of droughts on vegetation is extremely challenging as plants’ sensitivity to lack of water varies across species and ecosystems. Terrer will leverage a new generation of remote sensing satellites to provide high-resolution assessments of plant water stress at regional to global scales. The aim is to provide a plant drought monitoring product with farmland-specific services for water and socioeconomic management.

    Michael Triantafyllou is the Henry L. and Grace Doherty Professor in Ocean Science and Engineering in the Department of Mechanical Engineering. He is developing a web-based system for natural resources management that will deploy geospatial analysis, visualization, and reporting to better manage and facilitate aquaculture data.  By providing value to commercial fisheries’ permit holders who employ significant numbers of people and also to recreational shellfish permit holders who contribute to local economies, the project has attracted support from the Massachusetts Division of Marine Fisheries as well as a number of local resource management departments.

    Massachusetts shell fisheries generated roughly $339 million in 2020, accounting for 17 percent of U.S. East Coast production. Managing such a large industry is a time-consuming process, given there are thousands of acres of coastal areas grouped within over 800 classified shellfish growing areas. Extreme climate events present additional challenges. Triantafyllou’s research will help efforts to enforce environmental regulations, support habitat restoration efforts, and prevent shellfish-related food safety issues. More

    Using plant biology to address climate change

    On April 11, MIT announced five multiyear flagship projects in the first-ever Climate Grand Challenges, a new initiative to tackle complex climate problems and deliver breakthrough solutions to the world as quickly as possible. This article is the fourth in a five-part series highlighting the most promising concepts to emerge from the competition and the interdisciplinary research teams behind them.

    The impact of our changing climate on agriculture and food security — and how contemporary agriculture contributes to climate change — is at the forefront of MIT’s multidisciplinary project “Revolutionizing agriculture with low-emissions, resilient crops.” The project The project is one of five flagship winners in the Climate Grand Challenges competition, and brings together researchers from the departments of Biology, Biological Engineering, Chemical Engineering, and Civil and Environmental Engineering.

    “Our team’s research seeks to address two connected challenges: first, the need to reduce the greenhouse gas emissions produced by agricultural fertilizer; second, the fact that the yields of many current agricultural crops will decrease, due to the effects of climate change on plant metabolism,” says the project’s faculty lead, Christopher Voigt, the Daniel I.C. Wang Professor in MIT’s Department of Biological Engineering. “We are pursuing six interdisciplinary projects that are each key to our overall goal of developing low-emissions methods for fertilizing plants that are bioengineered to be more resilient and productive in a changing climate.”

    Whitehead Institute members Mary Gehring and Jing-Ke Weng, plant biologists who are also associate professors in MIT’s Department of Biology, will lead two of those projects.

    Promoting crop resilience

    For most of human history, climate change occurred gradually, over hundreds or thousands of years. That pace allowed plants to adapt to variations in temperature, precipitation, and atmospheric composition. However, human-driven climate change has occurred much more quickly, and crop plants have suffered: Crop yields are down in many regions, as is seed protein content in cereal crops.

    “If we want to ensure an abundant supply of nutritious food for the world, we need to develop fundamental mechanisms for bioengineering a wide variety of crop plants that will be both hearty and nutritious in the face of our changing climate,” says Gehring. In her previous work, she has shown that many aspects of plant reproduction and seed development are controlled by epigenetics — that is, by information outside of the DNA sequence. She has been using that knowledge and the research methods she has developed to identify ways to create varieties of seed-producing plants that are more productive and resilient than current food crops.

    But plant biology is complex, and while it is possible to develop plants that integrate robustness-enhancing traits by combining dissimilar parental strains, scientists are still learning how to ensure that the new traits are carried forward from one generation to the next. “Plants that carry the robustness-enhancing traits have ‘hybrid vigor,’ and we believe that the perpetuation of those traits is controlled by epigenetics,” Gehring explains. “Right now, some food crops, like corn, can be engineered to benefit from hybrid vigor, but those traits are not inherited. That’s why farmers growing many of today’s most productive varieties of corn must purchase and plant new batches of seeds each year. Moreover, many important food crops have not yet realized the benefits of hybrid vigor.”

    The project Gehring leads, “Developing Clonal Seed Production to Fix Hybrid Vigor,” aims to enable food crop plants to create seeds that are both more robust and genetically identical to the parent — and thereby able to pass beneficial traits from generation to generation.

    The process of clonal (or asexual) production of seeds that are genetically identical to the maternal parent is called apomixis. Gehring says, “Because apomixis is present in 400 flowering plant species — about 1 percent of flowering plant species — it is probable that genes and signaling pathways necessary for apomixis are already present within crop plants. Our challenge is to tweak those genes and pathways so that the plant switches reproduction from sexual to asexual.”

    The project will leverage the fact that genes and pathways related to autonomous asexual development of the endosperm — a seed’s nutritive tissue — exist in the model plant Arabidopsis thaliana. In previous work on Arabidopsis, Gehring’s lab researched a specific gene that, when misregulated, drives development of an asexual endosperm-like material. “Normally, that seed would not be viable,” she notes. “But we believe that by epigenetic tuning of the expression of additional relevant genes, we will enable the plant to retain that material — and help achieve apomixis.”

    If Gehring and her colleagues succeed in creating a gene-expression “formula” for introducing endosperm apomixis into a wide range of crop plants, they will have made a fundamental and important achievement. Such a method could be applied throughout agriculture to create and perpetuate new crop breeds able to withstand their changing environments while requiring less fertilizer and fewer pesticides.

    Creating “self-fertilizing” crops

    Roughly a quarter of greenhouse gas (GHG) emissions in the United States are a product of agriculture. Fertilizer production and use accounts for one third of those emissions and includes nitrous oxide, which has heat-trapping capacity 298-fold stronger than carbon dioxide, according to a 2018 Frontiers in Plant Science study. Most artificial fertilizer production also consumes huge quantities of natural gas and uses minerals mined from nonrenewable resources. After all that, much of the nitrogen fertilizer becomes runoff that pollutes local waterways. For those reasons, this Climate Grand Challenges flagship project aims to greatly reduce use of human-made fertilizers.

    One tantalizing approach is to cultivate cereal crop plants — which account for about 75 percent of global food production — capable of drawing nitrogen from metabolic interactions with bacteria in the soil. Whitehead Institute’s Weng leads an effort to do just that: genetically bioengineer crops such as corn, rice, and wheat to, essentially, create their own fertilizer through a symbiotic relationship with nitrogen-fixing microbes.

    “Legumes such as bean and pea plants can form root nodules through which they receive nitrogen from rhizobia bacteria in exchange for carbon,” Weng explains. “This metabolic exchange means that legumes release far less greenhouse gas — and require far less investment of fossil energy — than do cereal crops, which use a huge portion of the artificially produced nitrogen fertilizers employed today.

    “Our goal is to develop methods for transferring legumes’ ‘self-fertilizing’ capacity to cereal crops,” Weng says. “If we can, we will revolutionize the sustainability of food production.”

    The project — formally entitled “Mimicking legume-rhizobia symbiosis for fertilizer production in cereals” — will be a multistage, five-year effort. It draws on Weng’s extensive studies of metabolic evolution in plants and his identification of molecules involved in formation of the root nodules that permit exchanges between legumes and nitrogen-fixing bacteria. It also leverages his expertise in reconstituting specific signaling and metabolic pathways in plants.

    Weng and his colleagues will begin by deciphering the full spectrum of small-molecule signaling processes that occur between legumes and rhizobium bacteria. Then they will genetically engineer an analogous system in nonlegume crop plants. Next, using state-of-the-art metabolomic methods, they will identify which small molecules excreted from legume roots prompt a nitrogen/carbon exchange from rhizobium bacteria. Finally, the researchers will genetically engineer the biosynthesis of those molecules in the roots of nonlegume plants and observe their effect on the rhizobium bacteria surrounding the roots.

    While the project is complex and technically challenging, its potential is staggering. “Focusing on corn alone, this could reduce the production and use of nitrogen fertilizer by 160,000 tons,” Weng notes. “And it could halve the related emissions of nitrous oxide gas.” More

    How molecular biology could reduce global food insecurity

    Staple crops like rice, maize, and wheat feed over half of the global population, but they are increasingly vulnerable to severe environmental risks. The effects of climate change, including changing temperatures, rainfall variability, shifting patterns of agricultural pests and diseases, and saltwater intrusion from sea-level rise, all contribute to decreased crop yields. As these effects continue to worsen, there will be less food available for a rapidly growing population. 

    Mary Gehring, associate professor of biology and a member of the Whitehead Institute for Biomedical Research, is growing increasingly concerned about the potentially catastrophic impacts of climate change and has resolved to do something about it.

    The Gehring Lab’s primary research focus is plant epigenetics, which refers to the heritable information that influences plant cellular function but is not encoded in the DNA sequence itself. This research is adding to our fundamental understanding of plant biology and could have agricultural applications in the future. “I’ve been working with seeds for many years,” says Gehring. “Understanding how seeds work is going to be critical to agriculture and food security,” she explains.

    Laying the foundation

    Gehring is using her expertise to help crops develop climate resilience through a 2021 seed grant from MIT’s Abdul Latif Jameel Water and Food Systems Lab (J-WAFS). Her research is aimed at discovering how we can accelerate the production of genetic diversity to generate plant populations that are better suited to challenging environmental conditions.

    Genetic variation gives rise to phenotypic variations that can help plants adapt to a wider range of climates. Traits such as flood resistance and salt tolerance will become more important as the effects of climate change are realized. However, many important plant species do not appear to have much standing genetic variation, which could become an issue if farmers need to breed their crops quickly to adapt to a changing climate. 

    In researching a nutritious crop that has little genetic variation, Gehring came across the pigeon pea, a species she had never worked with before. Pigeon peas are a legume eaten in Asia, Africa, and Latin America. They have some of the highest levels of protein in a seed, so eating more pigeon peas could decrease our dependence on meat, which has numerous negative environmental impacts. Pigeon peas also have a positive impact on the environment; as perennial plants, they live for three to five years and sequester carbon for longer periods of time. They can also help with soil restoration. “Legumes are very interesting because they’re nitrogen-fixers, so they create symbioses with microbes in the soil and fix nitrogen, which can renew soils,” says Gehring. Furthermore, pigeon peas are known to be drought-resistant, so they will likely become more attractive as many farmers transition away from water-intensive crops.

    Developing a strategy

    Using the pigeon pea plant, Gehring began to explore a universal technology that would increase the amount of genetic diversity in plants. One method her research group chose is to enhance transposable element proliferation. Genomes are made up of genes that make proteins, but large fractions are also made up of transposable elements. In fact, about 45 percent of the human genome is made up of transposable elements, Gehring notes. The primary function of transposable elements is to make more copies of themselves. Since our bodies do not need an infinite number of these copies, there are systems in place to “silence” them from copying. 

    Gehring is trying to reverse that silencing so that the transposable elements can move freely throughout the genome, which could create genetic variation by creating mutations or altering the promoter of a gene — that is, what controls a certain gene’s expression. Scientists have traditionally initiated mutagenesis by using a chemical that changes single base pairs in DNA, or by using X-rays, which can cause very large chromosome breaks. Gehring’s research team is attempting to induce transposable element proliferation by treatment with a suite of chemicals that inhibit transposable element silencing. The goal is to impact multiple sites in the genome simultaneously. “This is unexplored territory where you’re changing 50 genes at a time, or 100, rather than just one,” she explains. “It’s a fairly risky project, but sometimes you have to be ambitious and take risks.”

    Looking forward

    Less than one year after receiving the J-WAFS seed grant, the research project is still in its early stages. Despite various restrictions due to the ongoing pandemic, the Gehring Lab is now generating data on the Arabidopsis plant that will be applied to pigeon pea plants. However, Gehring expects it will take a good amount of time to complete this research phase, considering the pigeon pea plants can take upward of 100 days just to flower. While it might take time, this technology could help crops withstand the effects of climate change, ultimately contributing to J-WAFS’ goal of finding solutions to food system challenges.

    “Climate change is not something any of us can ignore. … If one of us has the ability to address it, even in a very small way, that’s important to try to pursue,” Gehring remarks. “It’s part of our responsibility as scientists to take what knowledge we have and try to apply it to these sorts of problems.” More

    SMART researchers develop method for early detection of bacterial infection in crops

    Researchers from the Disruptive and Sustainable Technologies for Agricultural Precision (DiSTAP) Interdisciplinary Research Group (IRG) ofSingapore-MIT Alliance for Research and Technology (SMART), MIT’s research enterprise in Singapore, and their local collaborators from Temasek Life Sciences Laboratory (TLL), have developed a rapid Raman spectroscopy-based method for detecting and quantifying early bacterial infection in crops. The Raman spectral biomarkers and diagnostic algorithm enable the noninvasive and early diagnosis of bacterial infections in crop plants, which can be critical for the progress of plant disease management and agricultural productivity.

    Due to the increasing demand for global food supply and security, there is a growing need to improve agricultural production systems and increase crop productivity. Globally, bacterial pathogen infection in crop plants is one of the major contributors to agricultural yield losses. Climate change also adds to the problem by accelerating the spread of plant diseases. Hence, developing methods for rapid and early detection of pathogen-infected crops is important to improve plant disease management and reduce crop loss.

    The breakthrough by SMART and TLL researchers offers a faster and more accurate method to detect bacterial infection in crop plants at an earlier stage, as compared to existing techniques. The new results appear in a paper titled “Rapid detection and quantification of plant innate immunity response using Raman spectroscopy” published in the journal Frontiers in Plant Science.

    “The early detection of pathogen-infected crop plants is a significant step to improve plant disease management,” says Chua Nam Hai, DiSTAP co-lead principal investigator, professor, TLL deputy chair, and co-corresponding author. “It will allow the fast and selective removal of pathogen load and curb the further spread of disease to other neighboring crops.”

    Traditionally, plant disease diagnosis involves a simple visual inspection of plants for disease symptoms and severity. “Visual inspection methods are often ineffective, as disease symptoms usually manifest only at relatively later stages of infection, when the pathogen load is already high and reparative measures are limited. Hence, new methods are required for rapid and early detection of bacterial infection. The idea would be akin to having medical tests to identify human diseases at an early stage, instead of waiting for visual symptoms to show, so that early intervention or treatment can be applied,” says MIT Professor Rajeev Ram, who is a DiSTAP principal investigator and co-corresponding author on the paper.

    While existing techniques, such as current molecular detection methods, can detect bacterial infection in plants, they are often limited in their use. Molecular detection methods largely depend on the availability of pathogen-specific gene sequences or antibodies to identify bacterial infection in crops; the implementation is also time-consuming and nonadaptable for on-site field application due to the high cost and bulky equipment required, making it impractical for use in agricultural farms.

    “At DiSTAP, we have developed a quantitative Raman spectroscopy-based algorithm that can help farmers to identify bacterial infection rapidly. The developed diagnostic algorithm makes use of Raman spectral biomarkers and can be easily implemented in cloud-based computing and prediction platforms. It is more effective than existing techniques as it enables accurate identification and early detection of bacterial infection, both of which are crucial to saving crop plants that would otherwise be destroyed,” explains Gajendra Pratap Singh, scientific director and principal investigator at DiSTAP and co-lead author.

    A portable Raman system can be used on farms and provides farmers with an accurate and simple yes-or-no response when used to test for the presence of bacterial infections in crops. The development of this rapid and noninvasive method could improve plant disease management and have a transformative impact on agricultural farms by efficiently reducing agricultural yield loss and increasing productivity.

    “Using the diagnostic algorithm method, we experimented on several edible plants such as choy sum,” says DiSTAP and TLL principal investigator and co-corresponding author Rajani Sarojam. “The results showed that the Raman spectroscopy-based method can swiftly detect and quantify innate immunity response in plants infected with bacterial pathogens. We believe that this technology will be beneficial for agricultural farms to increase their productivity by reducing their yield loss due to plant diseases.”

    The researchers are currently working on the development of high-throughput, custom-made portable or hand-held Raman spectrometers that will allow Raman spectral analysis to be quickly and easily performed on field-grown crops.

    SMART and TLL developed and discovered the diagnostic algorithm and Raman spectral biomarkers. TLL also confirmed and validated the detection method through mutant plants. The research is carried out by SMART and supported by the National Research Foundation of Singapore under its Campus for Research Excellence And Technological Enterprise (CREATE) program.

    SMART was established by MIT and the NRF in 2007. The first entity in CREATE developed by NRF, SMART serves as an intellectual and innovation hub for research interactions between MIT and Singapore, undertaking cutting-edge research projects in areas of interest to both Singapore and MIT. SMART currently comprises an Innovation Center and five IRGs: Antimicrobial Resistance, Critical Analytics for Manufacturing Personalized-Medicine, DiSTAP, Future Urban Mobility, and Low Energy Electronic Systems. SMART research is funded by the NRF under the CREATE program.

    Led by Professor Michael Strano of MIT and Professor Chua Nam Hai of Temasek Lifesciences Laboratory, the DiSTAP program addresses deep problems in food production in Singapore and the world by developing a suite of impactful and novel analytical, genetic, and biomaterial technologies. The goal is to fundamentally change how plant biosynthetic pathways are discovered, monitored, engineered, and ultimately translated to meet the global demand for food and nutrients. Scientists from MIT, TTL, Nanyang Technological University, and National University of Singapore are collaboratively developing new tools for the continuous measurement of important plant metabolites and hormones for novel discovery, deeper understanding and control of plant biosynthetic pathways in ways not yet possible, especially in the context of green leafy vegetables; leveraging these new techniques to engineer plants with highly desirable properties for global food security, including high-yield density production, and drought and pathogen resistance; and applying these technologies to improve urban farming.     How marsh grass protects shorelines

    Marsh plants, which are ubiquitous along the world’s shorelines, can play a major role in mitigating the damage to coastlines as sea levels rise and storm surges increase. Now, a new MIT study provides greater detail about how these protective benefits work under real-world conditions shaped by waves and currents.

    The study combined laboratory experiments using simulated plants in a large wave tank along with mathematical modeling. It appears in the journal Physical Review — Fluids, in a paper by former MIT visiting doctoral student Xiaoxia Zhang, now a postdoc at Dalian University of Technology, and professor of civil and environmental engineering Heidi Nepf.

    It’s already clear that coastal marsh plants provide significant protection from surges and devastating  storms. For example, it has been estimated that the damage caused by Hurricane Sandy was reduced by $625 million thanks to the damping of wave energy provided by extensive areas of marsh along the affected coasts. But the new MIT analysis incorporates details of plant morphology, such as the number and spacing of flexible leaves versus stiffer stems, and the complex interactions of currents and waves that may be coming from different directions.

    This level of detail could enable coastal restoration planners to determine the area of marsh needed to mitigate expected amounts of storm surge or sea-level rise, and to decide which types of plants to introduce to maximize protection.

    “When you go to a marsh, you often will see that the plants are arranged in zones,” says Nepf, who is the Donald and Martha Harleman Professor of Civil and Environmental Engineering. “Along the edge, you tend to have plants that are more flexible, because they are using their flexibility to reduce the wave forces they feel. In the next zone, the plants are a little more rigid and have a bit more leaves.”

    As the zones progress, the plants become stiffer, leafier, and more effective at absorbing wave energy thanks to their greater leaf area. The new modeling done in this research, which incorporated work with simulated plants in the 24-meter-long wave tank at MIT’s Parsons Lab, can enable coastal planners to take these kinds of details into account when planning protection, mitigation, or restoration projects.

    “If you put the stiffest plants at the edge, they might not survive, because they’re feeling very high wave forces. By describing why Mother Nature organizes plants in this way, we can hopefully design a more sustainable restoration,” Nepf says.

    Once established, the marsh plants provide a positive feedback cycle that helps to not only stabilize but also build up these delicate coastal lands, Zhang says. “After a few years, the marsh grasses start to trap and hold the sediment, and the elevation gets higher and higher, which might keep up with sea level rise,” she says.

    The new MIT analysis incorporates details of plant morphology, such as the number and spacing of flexible leaves versus stiffer stems, and the complex interactions of currents and waves that may be coming from different directions.

    Awareness of the protective effects of marshland has been growing, Nepf says. For example, the Netherlands has been restoring lost marshland outside the dikes that surround much of the nation’s agricultural land, finding that the marsh can protect the dikes from erosion; the marsh and dikes work together much more effectively than the dikes alone at preventing flooding.

    But most such efforts so far have been largely empirical, trial-and-error plans, Nepf says. Now, they could take advantage of this modeling to know just how much marshland with what types of plants would be needed to provide the desired level of protection.

    It also provides a more quantitative way to estimate the value provided by marshes, she says. “It could allow you to more accurately say, ‘40 meters of marsh will reduce waves this much and therefore will reduce overtopping of your levee by this much.’ Someone could use that to say, ‘I’m going to save this much money over the next 10 years if I reduce flooding by maintaining this marsh.’ It might help generate some political motivation for restoration efforts.”

    Nepf herself is already trying to get some of these findings included in coastal planning processes. She serves on a practitioner panel led by Chris Esposito of the Water Institute of the Gulf, which serves the storm-battered Louisiana coastline. “We’d like to get this work into the coatal simulations that are used for large-scale restoration and coastal planning,” she says.

    “Understanding the wave damping process in real vegetation wetlands is of critical value, as it is needed in the assessment of the coastal defense value of these wetlands,” says Zhan Hu, an associate professor of marine sciences at Sun Yat-Sen University, who was not associated with this work. “The challenge, however, lies in the quantitative representation of the wave damping process, in which many factors are at play, such as plant flexibility, morphology, and coexisting currents.”

    The new study, Hu says, “neatly combines experimental findings and analytical modeling to reveal the impact of each factor in the wave damping process. … Overall, this work is a solid step forward toward a more accurate assessment of wave damping capacity of real coastal wetlands, which is needed for science-based design and management of nature-based coastal protection.”

    Research collaboration puts climate-resilient crops in sight

    Any houseplant owner knows that changes in the amount of water or sunlight a plant receives can put it under immense stress. A dying plant brings certain disappointment to anyone with a green thumb. 

    But for farmers who make their living by successfully growing plants, and whose crops may nourish hundreds or thousands of people, the devastation of failing flora is that much greater. As climate change is poised to cause increasingly unpredictable weather patterns globally, crops may be subject to more extreme environmental conditions like droughts, fluctuating temperatures, floods, and wildfire. 

    Climate scientists and food systems researchers worry about the stress climate change may put on crops, and on global food security. In an ambitious interdisciplinary project funded by the Abdul Latif Jameel Water and Food Systems Lab (J-WAFS), David Des Marais, the Gale Assistant Professor in the Department of Civil and Environmental Engineering at MIT, and Caroline Uhler, an associate professor in the MIT Department of Electrical Engineering and Computer Science and the Institute for Data, Systems, and Society, are investigating how plant genes communicate with one another under stress. Their research results can be used to breed plants more resilient to climate change.

    Crops in trouble

    Governing plants’ responses to environmental stress are gene regulatory networks, or GRNs, which guide the development and behaviors of living things. A GRN may be comprised of thousands of genes and proteins that all communicate with one another. GRNs help a particular cell, tissue, or organism respond to environmental changes by signaling certain genes to turn their expression on or off.

    Even seemingly minor or short-term changes in weather patterns can have large effects on crop yield and food security. An environmental trigger, like a lack of water during a crucial phase of plant development, can turn a gene on or off, and is likely to affect many others in the GRN. For example, without water, a gene enabling photosynthesis may switch off. This can create a domino effect, where the genes that rely on those regulating photosynthesis are silenced, and the cycle continues. As a result, when photosynthesis is halted, the plant may experience other detrimental side effects, like no longer being able to reproduce or defend against pathogens. The chain reaction could even kill a plant before it has the chance to be revived by a big rain.

    Des Marais says he wishes there was a way to stop those genes from completely shutting off in such a situation. To do that, scientists would need to better understand how exactly gene networks respond to different environmental triggers. Bringing light to this molecular process is exactly what he aims to do in this collaborative research effort.

    Solving complex problems across disciplines

    Despite their crucial importance, GRNs are difficult to study because of how complex and interconnected they are. Usually, to understand how a particular gene is affecting others, biologists must silence one gene and see how the others in the network respond. 

    For years, scientists have aspired to an algorithm that could synthesize the massive amount of information contained in GRNs to “identify correct regulatory relationships among genes,” according to a 2019 article in the Encyclopedia of Bioinformatics and Computational Biology. 

    “A GRN can be seen as a large causal network, and understanding the effects that silencing one gene has on all other genes requires understanding the causal relationships among the genes,” says Uhler. “These are exactly the kinds of algorithms my group develops.”

    Des Marais and Uhler’s project aims to unravel these complex communication networks and discover how to breed crops that are more resilient to the increased droughts, flooding, and erratic weather patterns that climate change is already causing globally.

    In addition to climate change, by 2050, the world will demand 70 percent more food to feed a booming population. “Food systems challenges cannot be addressed individually in disciplinary or topic area silos,” says Greg Sixt, J-WAFS’ research manager for climate and food systems. “They must be addressed in a systems context that reflects the interconnected nature of the food system.”

    Des Marais’ background is in biology, and Uhler’s in statistics. “Dave’s project with Caroline was essentially experimental,” says Renee J. Robins, J-WAFS’ executive director. “This kind of exploratory research is exactly what the J-WAFS seed grant program is for.”

    Getting inside gene regulatory networks

    Des Marais and Uhler’s work begins in a windowless basement on MIT’s campus, where 300 genetically identical Brachypodium distachyon plants grow in large, temperature-controlled chambers. The plant, which contains more than 30,000 genes, is a good model for studying important cereal crops like wheat, barley, maize, and millet. For three weeks, all plants receive the same temperature, humidity, light, and water. Then, half are slowly tapered off water, simulating drought-like conditions.

    Six days into the forced drought, the plants are clearly suffering. Des Marais’ PhD student Jie Yun takes tissues from 50 hydrated and 50 dry plants, freezes them in liquid nitrogen to immediately halt metabolic activity, grinds them up into a fine powder, and chemically separates the genetic material. The genes from all 100 samples are then sequenced at a lab across the street.

    The team is left with a spreadsheet listing the 30,000 genes found in each of the 100 plants at the moment they were frozen, and how many copies there were. Uhler’s PhD student Anastasiya Belyaeva inputs the massive spreadsheet into the computer program she developed and runs her novel algorithm. Within a few hours, the group can see which genes were most active in one condition over another, how the genes were communicating, and which were causing changes in others. 

    The methodology captures important subtleties that could allow researchers to eventually alter gene pathways and breed more resilient crops. “When you expose a plant to drought stress, it’s not like there’s some canonical response,” Des Marais says. “There’s lots of things going on. It’s turning this physiologic process up, this one down, this one didn’t exist before, and now suddenly is turned on.” 

    In addition to Des Marais and Uhler’s research, J-WAFS has funded projects in food and water from researchers in 29 departments across all five MIT schools as well as the MIT Schwarzman College of Computing. J-WAFS seed grants typically fund seven to eight new projects every year.

    “The grants are really aimed at catalyzing new ideas, providing the sort of support [for MIT researchers] to be pushing boundaries, and also bringing in faculty who may have some interesting ideas that they haven’t yet applied to water or food concerns,” Robins says. “It’s an avenue for researchers all over the Institute to apply their ideas to water and food.”

    Researchers design sensors to rapidly detect plant hormones

    Researchers from the Disruptive and Sustainable Technologies for Agricultural Precision (DiSTAP) interdisciplinary research group of the Singapore-MIT Alliance for Research and Technology (SMART), MIT’s research enterprise in Singapore, and their local collaborators from Temasek Life Sciences Laboratory (TLL) and Nanyang Technological University (NTU), have developed the first-ever nanosensor to enable rapid testing of synthetic auxin plant hormones. The novel nanosensors are safer and less tedious than existing techniques for testing plants’ response to compounds such as herbicide, and can be transformative in improving agricultural production and our understanding of plant growth.

    The scientists designed sensors for two plant hormones — 1-naphthalene acetic acid (NAA) and 2,4-dichlorophenoxyacetic acid (2,4-D) — which are used extensively in the farming industry for regulating plant growth and as herbicides, respectively. Current methods to detect NAA and 2,4-D cause damage to plants, and are unable to provide real-time in vivo monitoring and information.

    Based on the concept of corona phase molecular recognition (​​CoPhMoRe) pioneered by the Strano Lab at SMART DiSTAP and MIT, the new sensors are able to detect the presence of NAA and 2,4-D in living plants at a swift pace, providing plant information in real-time, without causing any harm. The team has successfully tested both sensors on a number of everyday crops including pak choi, spinach, and rice across various planting mediums such as soil, hydroponic, and plant tissue culture.

    Explained in a paper titled “Nanosensor Detection of Synthetic Auxins In Planta using Corona Phase Molecular Recognition” published in the journal ACS Sensors, the research can facilitate more efficient use of synthetic auxins in agriculture and hold tremendous potential to advance plant biology study.

    “Our CoPhMoRe technique has previously been used to detect compounds such as hydrogen peroxide and heavy-metal pollutants like arsenic — but this is the first successful case of CoPhMoRe sensors developed for detecting plant phytohormones that regulate plant growth and physiology, such as sprays to prevent premature flowering and dropping of fruits,” says DiSTAP co-lead principal investigator Michael Strano, the Carbon P. Dubbs Professor of Chemical Engineering at MIT. “This technology can replace current state-of-the-art sensing methods which are laborious, destructive, and unsafe.”

    Of the two sensors developed by the research team, the 2,4-D nanosensor also showed the ability to detect herbicide susceptibility, enabling farmers and agricultural scientists to quickly find out how vulnerable or resistant different plants are to herbicides without the need to monitor crop or weed growth over days. “This could be incredibly beneficial in revealing the mechanism behind how 2,4-D works within plants and why crops develop herbicide resistance,” says DiSTAP and TLL Principal Investigator Rajani Sarojam.

    “Our research can help the industry gain a better understanding of plant growth dynamics and has the potential to completely change how the industry screens for herbicide resistance, eliminating the need to monitor crop or weed growth over days,” says Mervin Chun-Yi Ang, a research scientist at DiSTAP. “It can be applied across a variety of plant species and planting mediums, and could easily be used in commercial setups for rapid herbicide susceptibility testing, such as urban farms.”

    NTU Professor Mary Chan-Park Bee Eng says, “Using nanosensors for in planta detection eliminates the need for extensive extraction and purification processes, which saves time and money. They also use very low-cost electronics, which makes them easily adaptable for commercial setups.”

    The team says their research can lead to future development of real-time nanosensors for other dynamic plant hormones and metabolites in living plants as well.

    The development of the nanosensor, optical detection system, and image processing algorithms for this study was done by SMART, NTU, and MIT, while TLL validated the nanosensors and provided knowledge of plant biology and plant signaling mechanisms. The research is carried out by SMART and supported by NRF under its Campus for Research Excellence And Technological Enterprise (CREATE) program.

    DiSTAP is one of the five interdisciplinary research roups in SMART. The DiSTAP program addresses deep problems in food production in Singapore and the world by developing a suite of impactful and novel analytical, genetic, and biosynthetic technologies. The goal is to fundamentally change how plant biosynthetic pathways are discovered, monitored, engineered, and ultimately translated to meet the global demand for food and nutrients.

    Scientists from MIT, TTL, NTU, and National University of Singapore (NUS) are collaboratively developing new tools for the continuous measurement of important plant metabolites and hormones for novel discovery, deeper understanding and control of plant biosynthetic pathways in ways not yet possible, especially in the context of green leafy vegetables; leveraging these new techniques to engineer plants with highly desirable properties for global food security, including high yield density production, drought, and pathogen resistance and biosynthesis of high-value commercial products; developing tools for producing hydrophobic food components in industry-relevant microbes; developing novel microbial and enzymatic technologies to produce volatile organic compounds that can protect and/or promote growth of leafy vegetables; and applying these technologies to improve urban farming.

    DiSTAP is led by Michael Strano and Singapore co-lead principal investigator Professor Chua Nam Hai.

    SMART was established by MIT, in partnership with the NRF, in 2007. SMART, the first entity in CREATE, serves as an intellectual and innovation hub for research interactions between MIT and Singapore, undertaking cutting-edge research projects in areas of interest to both. SMART currently comprises an Innovation Center and five interdisciplinary research groups: Antimicrobial Resistance (AMR), Critical Analytics for Manufacturing Personalized-Medicine (CAMP), DiSTAP, Future Urban Mobility (FM), and Low Energy Electronic Systems (LEES).
